Well it looks like that ninja hid the crystal power source in the top room of your ship and since your jet pack is busted and your locked in your ship you need to get another jet pack,a key to your ships door, and finally jet pack up to your ships to room. Looks like you'll need to go through the base one last time and make sure that all hostiles are eliminated, good luck soldier.
